Newspaper applications for the iPad weren’t doing particularly well thanks to the exorbitant subscription charges. The
for the iPad for example costs $18. It didn't make sense to buy an application for content that you would otherwise would get for free using the web browser on the iPad.
As for the NYTimes application, the new version would be free as mentioned earlier – and now gets access to popular sections of the newspaper – which wasn't the case earlier.

The new app offers access to over 25 sections of the NY times which include Arts, Technology, Politics, Science, Style and separate sections for Photos and Video.

After the 30-day trial period, users have the option to subscribe for the monthly, bi-annual or yearly subscriptions priced at $6.99, $39.99 and $74.99 respectively. This mind you, is an 'in app' purchase – but would still cost less than half the amount you'd pay for the “real” printed edition.
at the revenue sharing mechanism and it seems with many newspapers opting for in-app subscriptions, Apple has won the argument and would receive 30% of the revenue generated from such purchases.
